not sure about this.
if u want to go travel from skudai toll to ipoh toll,
if u exit at a few tolls(say malacca and yong peng) and re enter from the same toll, the overall toll charges remains the same as if u had stayed in the h'way throughout?
2. when u reach KL side, is it better to go by elite hway to sg buloh or cut thru the KL city and enter via jln duta?

Re: Malaysia highway toll charges
Definitely the total toll rates would differ due to the different mileages involved. U can do an educated guess by utilising their online toll fare rate calculator (http://www.plus.com.my/). I always do that and the variance of such estimation is not far from the actual expense.
A quick click on Google map shows that the distance from Nilai-Elite interchange (E2-E6, GPS Coordinate 2.848688,101.787457) to Guthrie Corridor Expressway (GCE) -Rawang Interchange (E35-E1, GP Coordinate 3.282735,101.556112) total about 71.9 kilometers (http://maps.google.com.my/maps?f=d&source=s_d&saddr=Lebuhraya+Utara+-+Selatan+Hubungan+Tengah&daddr=3.145658,101.526718+to:Lebuhraya+Utara+-+Selatan&hl=en&geocode=FV9yKwAdaCYRBg%3B%3BFfYWMgAdc58NBg&mra=dpe&mrcr=0&mrsp=1&sz=12&via=1&sll=3.128518,101.539764&sspn=0.14638,0.220757&ie=UTF8&z=12
While similar starting point thru PLUS Sungai Besi, and Jalan Duta to similar Rawang Interchange as mentioned above totals about 64.7 kilometers.
The key factor to decide is whether you are in a hurry and what time you would pass by KL area. As mentioned by Inggo, Jln Duta could be nasty for traffic congestion at peak hours when people travel to and back from work (morning/evening). At one point of time I was only 5 km away from my final destination thru Jln Duta and it took me more than 45 minutes to reach it (depending on your luck and traffic condition- no accident, rain etc.)
So the better bet if u have to pass thru during the peak hour is to avoid Jalan Duta, but instead to go thru GCE completely bypassing all those bottlenecks and nonsenses. It could save u a lot of time and patience, not to mention idling petrol costs. All these are based on the assumption that no accidents/traffic problem occur along the Elite-GCE routes, which do occur once a while, especially on the Elite stretch.

Re: Malaysia highway toll charges
Ajay,
There is a clearly published disclaimer at the toll calculator as per following:
"The distance is calculated from PLUS’s Limit of Maintenance Responsibilities (LMR) and not from the respective toll plazas. The distance is checked and approved by the Malaysian Highway Authority."
Furthermore there are three types of rates given:
1. Normal toll rate
2. Off peak rate
3. Off peak festive rate
Each rates would definitely give different total toll expenditure despite traveling a same amount of mileage.
Other variance would include the respective route chosen for your particular trip, for example exiting the highway and reconnecting at some other point within the same journey. (tolled mileage vs trunk road-not tolled mileage difference).
Generally, the rate published by the calculator should serve as a basic estimation, not considering other variance as mentioned above.
