where is a recommended place to go?
so far shortlisted inside Johor state or Malacca...
but do not know whats nice to do and makan in Malacca as last been there, felt its so commercialized..

Depends on what you want to do ? Many things to do in Malaysia. All depends on your expectations and your sense of "adventure" .... 
Since you do not welcome commercialization ...
Try going back to nature and rough it out, look at sista snail-works post my endless waterfall hunting trip. Many suggested places to explore .....

There are several farm style no-frills stays in Johore.

Stay in Gunung Ledang Resort. The resort is located at the foot of Mt Ophir also known locally as Gunung Ledang. You can trek up the "mountain" enjoy nature and visit nearby Durian Plantations ....
